We are pretty new to farming in that we finally have a barn to house the sheep in for the winters. Is there something that we should be treating the dirt with before and after winter when it gets mucked out from all the spoiled hay, feces, and urine.

Not that I know of. We have an old barn that used to house calves all winter. Only thing I remember granny doing was letting it dry real good after mucking so the animals wouldn't end up with infected feet. Maybe it would have been different if we had mucked by hand though. We had a set of huge doors on each end and we would just open them up and drag the scraper with the tractor thru a couple times.

If you have any spots that are completely soaked in urine you could sprinkle some lime on them to help neutralize it. Other than that I would just let it air out for as long as possible.
