I second using The Works. It's the only thing I have found that works well on tough stains here.

Red stains are iron in the water, bluish stains are magneese. Well, magnesium based.

The Works does real good on iron, pretty good on the blue.

They will return, its in the water.

Turn the water off to the commode then flush. That will empty the bowl. Fill the bowl up to just above the stain with ' white or distilled vinegar' let sit over nite, scrub with bowl brush and no more stain.

The works toilet bowl cleaner for lime and rust. Put it on, wait 2 min wipes clean no scrubbing.

Don't get that on yor hands it burns. But is amazing. Amazing. We used it when we bought our house. House was not winterized toilets sat full of water for a year. They were BAD. It was the only thing that worked.

We have also used it to clean just about anything metal and rusted, or ceramic.

I have very hard water that stains my toilet. I use a pumice stone on a regular basis. If it is wet it will not scratch, as pumice is softer than porcelain.

I think I would pour in a cup of baking soda and then a cup of vingar and let it bubble then toilet brush. The baking soda and vinegar act as a cleaner and takes out color.

I personally didn't have good success with CLR, but then it had been cleaned with abrasives for years etc. With my new toilet I use bleach and let set. I am getting some rings and water streaks after a year above the water line so will be trying other things soon.

Good cleaner for bathroom

The Lime-A-Way Lime Calcium and Rust Cleaner helps eliminate limescale, calcium, and rust stains from various surfaces. This hard water stain remover comes in a plastic bottle with a trigger for easy spraying. Using this calcium and rust cleaner, you can make your basins, faucets, taps, and other fixtures look new by fighting limescale build-up caused by minerals present in the water. It can also be used to clean coffee and teapots to remove calcium deposits.

For rust stains, use Whink--available at Walmart. The water softener technician turned me on to this. It can be used both in the bowl and the tank, and it requires very little scrubbing--a green "scrubby" takes the stain right off without any effort at all.
